    Check the 3 wires harness going into the alternator.I had one of those tiny wire break and had the same issues as you described. It was on 2012 Boss 302 though. The wire broke right at the connector on the alternator side and had to splice a new connector.

    Since the fuse I removed was 30amps and the Cartek has a build in 40amps fuse so I didn't bother installing an extra fuse.

    Agreed with the others on the hood vents.Fully box the radiator, I see that you have the top of the radiator boxed up. What about the bottom?Also just run a fan without shroud. Since it looks like it's just a track car, the fan should just be big enough not to overheat the car in a red flag...

    I'm using the Cartek GT which does disconnect battery ground from the chassis. It also has a 40amp switch to kill the electronic. I use that connection to cut the power to the PCM power relay which then kill power to the ECU, coils, etc... https://www.cartekmotorsport.com/battery-isolators/

    You might be able to turn down the OD diameter of the adjusting collar on a lathe.I assume your tender is 2.25" OD and the collar is made for a 60mm spring (2.36"). It looks like if the collar match the tender then it will clear according to the last picture.
